Will turning off Auto Updates prevent these issues from cropping up (if it is IE changes causing the problems)?

No because they are needed to keep things working correctly. The changes in IE are to keep up with new industry standards that web sites want to use.
At the moment there is new industry standard called HTML 5 which is driving big changes and with big changes come big issues.
There are times when it's best not to update but the current issues are all related to moving to the next phase of internet development, which is unavoidable.
PS, the issue is fixed, I just have some other bits to complete before I can release it on Monday.
